We'll need to go over all of the settings, here, to be sure you get the right result in you intermediate movie. You should click on Size and make sure you've got "Use current size" is selected, so you don't scale your movie. Next, we need to select a storage format for our intermediate that is capable of storing an alpha channel (transparency). We'll do this by clicking the Settings... button.
